化石記録,分類形質が豊富で,化石研究者の多い分類群では,形態に基づく系統樹と分子系統はかなりあっているようにみえます.例えば下記:
Smith et al. 2006. Testing the molecular clock: molecular and paleontological estimates of divergence times in the Echinoidea (Echinodermata). Molecular Biology and Evolution 23, 1832-1851.
形態属は(分子に基づく)系統関係を結構よく反映していることもわかってきているみたいです (Jablonski and Finarelli 2009 PNAS).ただ,サンゴのように分類群によっては形態による高次分類と分子系統樹が全然あわないものもあるようですが (Fukami et al. 2004 Nature).
分岐年代推定は,化石記録が豊富な分類群でも難しいみたいですね.
例えばTinn & Oakley 2008 MolPhyEvol
化石記録の貧弱な分類群や巨大な系統樹を扱う際には,さらに難しいでしょうね.

分岐年代推定は「正確に」行うのが難しいだけで、とりあえずの推定値を得るだけなら簡単であることが問題です。しかも、その信頼区間まで得られるのです。手法を理解していない人から見れば、95%信頼区間内には正解が入っていそうに思えるじゃないですか。ですが、現状ではそんなことはまるで期待してはいけない、ということです。得られる値は、解析法の仮定をデータが満たしているという前提でのものに過ぎず、そのようなデータであることも期待しにくいからです。とは言え、現状ではそれでもベストな結果には違いありませんから、致し方ありません。
